Batman/Joker/Heath Ledger Question?

Yes he played the Joker for the entire film. Though it is possible that this could have been a stand in for the stunt parts. Probably wouldnt be able to tell anyway because of the face paint. I know he played the Joker the whole movie though because he actually did not p away until after the movie was wrapped and he was actually filming the movie The Imaginarium of Doctor Parnus.
